The church was built in the 1690s on the site of the 11th century Convent of St. Nicholas; the architect was Hetman Mazepa. As it was near an older St. Nicholas Church, this one came to be known as "Big Nicholas." A three-story belfry was added in 1750.

After the Kyivan Citadel was built in 1831, the Tzarist government confiscated the Collegiate Church, turning it into the Garrison Cathedral. The Bolshevik bombardment damaged the church and belfry in 1918. Though listed in the ten most important landmarks in Ukraine, funding wasn't provided and the church, belfry, monastic walls, and gates were demolished in 1934. The 17th century refectory survived until being razed in the 1960s. The Palace of the Pioneers, built from 1962-65, now occupies the site.
